Clu's carriers were two vastly upgraded versions of the carrier-ship that had previously existed within the Computer World back in 1982.
While the original (unnamed) carrier had merely served as a mobile headquarters from which the Sark program enforced the reign of the MCP over the Computer World, Clu plotted a full invasion and takeover of the Real World, with his carrier, The Rectifier, to serve as a mobile fortress on which to transport his entire army and arsenal through the portal out of Cyberspace and into the Real World.
The Rectifier was topped with a docking tower on which Clu's Command Ship would land and attach to. With Kevin Flynn's Master-Key identity disk interfaced to the command ship, and that ship then docked to the carrier, it would enable the entire gigantic carrier to enter the portal and crossover between the two worlds.
The carrier's name, "Rectifier", is mentioned only once in TRON: Legacy, by Clu's aide Jarvis while making a progress report.
